Software for motif discovery and next generation sequencing analysis

HOMER (Hypergeometric Optimization of Motif EnRichment) is a suite of tools for Motif Discovery and ChIP-Seq analysis. It is a collection of command line programs for unix-style operating systems written in mostly perl and c++. Homer was primarily written as a de novo motif discovery algorithm that is well suited for finding 8-12 bp motifs in large scale genomics data.

Hardware Requirements (recommended): 2+ Gb memory (4-8+ Gb), 10+ Gb Hard Drive space (50+ Gb)
Software Requirements: Unix compatible OS (or cygwin), perl, gcc, make, wget (optional for full functionality: R, DESeq2, blat, bedGraphToBigWig, liftOver)
License: GPLv3

HOMER works on pretty much any Linux/UNIX systems, including MacOS (if Xcode compilers are installed) and on Windows using either cygwin or a Linux subsystem.

If you are looking specifically for HOMER2, you are in the right place! HOMER2 is integrated into HOMER.

Shared humor is one of the quickest ways to boost dopamine. A joke told in a group creates a unique bond that solo entertainment simply can’t match.

Socialization isn’t just a sociological term; it is the heartbeat of our daily lives. From the first "hello" to the deep late-night conversations that change our perspectives, connecting with others is what makes the human experience vibrant. Why It’s Fun Shared humor is one of the quickest ways to boost dopamine

Every person is a new world. Socializing is like traveling without a plane ticket—you get to explore different ideas, cultures, and stories through the eyes of others. From the first "hello" to the deep late-night

Socialization doesn’t always mean loud parties. It can be: Joining a (coding, hiking, or book clubs). A simple coffee chat with a colleague. Volunteering for a cause you care about. Socialization doesn’t always mean loud parties

Good company acts as a battery. Whether it’s celebrating a win or getting a pep talk during a tough week, having a "tribe" makes the journey of life feel less like a marathon and more like a team sport. Overcoming the "Awkward"

Many people fear socialization because of the "awkward silence." But here’s the secret: Once you realize that most people are just as nervous as you are, it becomes a game of "who can be the first to be kind." Breaking the ice isn't a chore; it's an opportunity to turn a stranger into a friend. Finding Your Groove

Socialization is the bridge between our inner world and the rest of the universe. It’s how we learn, grow, and—most importantly—how we find joy. So, step out, say hi, and remember: every great friendship started with a single, simple interaction.

Program Components and Older Versions

homer2 program - key executable for HOMER motif discovery (homerCppOnly.*.zip). (This archive actually contains all of the c++ executable, not just homer2).  Unzip in the desired directory and simply type "make" to compile the program.

The configuration script really doesn't deal with older versions, but you can download older versions yourself should you really feel like using inferior data or software!
